It was never destroyed. All incarnations of the Doctor put it in a pocket universe, but as specified in "The Day of the Doctor", the earlier incarnations (prior to 11) would not remember those events.

Presumably the War Doctor remembered being about to unleash The Moment, and then Gallifrey being gone, and therefore assumed that he had killed them all, though that doesn't quite chime with the 9th and 10th Doctor saying they witness Galifrey "burning"
