In River's timeline, "The Angels Take Manhattan" happened after she'd been pardoned & had therefore been released from prison. River had herself told Rory & Amy that she was their daughter in "A Good Man Goes to War". In her timeline, that was while she was still in prison, so was before "The Angels..."

River is accustomed to keeping track of various people's timelines -- that's one of the reasons she keeps her diary -- & so she knew that "A Good Man..." was also earlier in Rory's timeline than "The Angels..." Thus, in "The Angels...", she knew that telling Rory she was his daughter had already happened for both of them.
