As show-runner, he has total control. His job, as was the case with Russell Davies before him, includes, revising and rewriting if necessary in order to make the episode fit his vision. Davies on at least one occasion took it upon himself to write a replacement script ("Midnight"). Now whether Moffat actually does do extensive revisions is another matter - word has it little of Gaiman's script was changed except for the original opening being cut for time and budget and Moffat had arc references inserted.
