As revealed in "The Night of the Doctor", he stayed out of the war for a long time -- though he rescued people when he could -- but eventually regenerated into a warrior (who did not use the name "Doctor" but is often known to fans as the "War Doctor"). He fought in & then ended the war, as shown in "The Day of the Doctor".
