As of yet it's never been stated definitively in canon. We do know that it was an attempt to build a TARDIS or something like it. We also know the console would overwhelm a human pilot but that a Time Lord would overload it, causing it to explode and take out the whole solar system. The console does resemble the one found in the underground lair of the Silence that River Song found in "The Impossible Astronaut", and the ship's interior resembles the lair or ship where the Doctor confronted the Silence in "Day of the Moon". However, a connection between the ship in "The Lodger" and the Silence has not yet been definitively stated.
