The events of the Last Great Time War were Time Locked, as the Doctor explained several times. The clearest explanation is probably the one given to Wilf, aboard the Vinvocci spaceship in "The End of Time" Part 2.

However, in "The Day of the Doctor", it appears that he now has gone back & saved them, albeit shutting them in a "pocket universe" of some kind, in the process. In that episode, the Tenth Doctor expressed surprise that the time lock hadn't prevented him & the Eleventh Doctor from reaching Gallifrey, so it seems they may have had help in passing through the time lock.
