Those were his remains, kind of like an urn. The time lords finally put him on trial and it was decided he be destroyed by the Daleks. He was taken to Skaro, killed, then his remains put in a box to be taken back to Gallifrey as per his last wish.


From the opening of the 1996 TV movie, it was the Daleks who tried the Master -- they (like most of the people in the universe) certainly had reason to -- although the Time Lords presumably didn't oppose them trying him.
